There are a couple of ways around that. There is an action, the name of 
which I don't currently remember, which basically applies envelopes at 
their current state from cursor to end of project, which is a very easy 
way to smooth out potentially unwanted automation without deleting a 
bunch of envelope points manually.
There is also an option to not have Reaper automatically snap back after 
automation touch. This, in my opinion, should be a default, but isn't.
