Depends on how the transport sends data. I don’t have one, so can’t say, but if it just uses standard stuff as control surface, then yes, you should be able to do this with Reaper out of focus. If it emulates a keyboard, such as the footswitch input on my MOTU Audio Express, then not so much.
The MOTU footswitch service literally just sends a key to whatever is in focus. So, I have punch=in and punch-out set up to work in Reaper, but anywhere else, it just types “r” on pedal up and down, and is, therefore, not so useful.
