ReaAccess includes a mode that allows you to change any automateable parameter of an effect outside the effects window. Access this by selecting a track, then press shift+p once at least one effect has been added to that track (control shift p for master effect.) Here, you will find a listbox of parameters. Tab once for the value. You don't usually get real-world values here, but in many instances, this is about the only way to control certain aspects of plugins with inaccessible user interfaces within Reaper.
I can usually change things, for instance, with some of the older Waves plugins using their native interface and NVDA, my primary screen reader under Windows. I prefer doing it that way for those specific plugins, as well as the JS stuff which comes with Reaper, since the interface is pretty much text-based already, but for most things, I just audition things in real time while using the ReaAccess shift+p method until it sounds the way I want it to. I can then usually go back into the plugin's interface and see the corresponding values that have been changed, and what they are set to.
I haven't really done much with the real track/effect routing matrix, although I can see a use for something like inserting a reverb, routing it's input to channels 3/4 on the master track, then routing other tracks to master 3/4, so that reverb is the last thing in the chain and doesn't get compressed with mastering processes, for example, but I've never done it that way.
I don't actually know how to go about sending to master on other than channels 1/2, or perhaps more if master and all corresponding tracks are multi-channel, but that was just an example.
I'm pretty sure you can use that dialogue for such things, even if the plugin only has two channel input or output.
