[RWP] Options Preferences

When you make changes to options, preferences, Are those changes saved when you click OK?  Or do you have to export that configuration.  
I'm a little confused over project templates, versus general preferences, when and where it all gets saved.  
I have the impression that some of my changes may not be sticking.
